Doing the 2 highest difficulty caverns will give you wood/iron. Dwarven gives you wood, Tidal Temple gives you iron. This is the major source of both, usually giving you between 6000-8500 per day on nightmare difficulty.

Melting items in the furnace will give you a large amount of wood/iron depending on the item, some give you more wood some give you more iron, and a very small amount of crystals.

Melting soulstones, in the furnace, of heroes that you already have at 7* will give you crystals. This is the major source of crystals.
